Nope, the Nazis had no issues with Muslims at all. On the contrary, the Grand Mufti of Jerusalem was a close ally of Hitler and supplied him with troops to fight in the German army!
The Royalist (both Muslim and Eastern Orthodox Christians) "Chetniks" of Yugoslavia frequently fought alongside the Germans army during WW-2 as did the Bosnian Muslims They were not as bad as the (Catholic) Croatian Fascists, the USTASHI.
Because the ethnic and political hatred between the (Eastern Orthodox) Serbs, the (Catholic) Croatian Ustashi, the Chetniks and the Muslims, many of the Serbs, Chetniks and some Muslims were killed by the Ustashi.
Hitler made an agreement with the "Grand Mufti of Jerusalem" in the early 1930's for the Mufti to stir up hatred amongst the Muslims against the Jews in British Palestine, giving him large funds to do so. Later during the war, the Grand Mufti took refuge in Germany.
